Established in 1860 by the Society of Jesus, a Catholic religious order founded by St. Ignatius of Loyola, the college was named after St. Francis Xavier, a 16th-century Spanish Jesuit missionary. The founding group, led by Fr. Henri Depelchin, S.J., comprised seven Belgian Jesuits who arrived in Calcutta in November 1859. They initially operated the college from the premises of the Sans Souci Theatre, which they acquired and transformed into an educational institution.

In 1862, St. Xavier's College was affiliated with the University of Calcutta, marking a significant milestone in its academic journey. The college's motto, "Nihil Ultra" (Latin for "Nothing Beyond"), reflects its pursuit of excellence. Over the years, the college expanded its infrastructure, including the construction of the present five-story building between 1934 and 1940.
